Video format support isn't based on hardware, but rather by software. The XMB (PS3's main OS) has no codecs to decode quicktime, windows media video, matroska and other video formats, so it doesn't play them. When you install another OS like Linux, it doesn't come with every format support installed either, but unlike the XMB, Linux allows the instalation of aditional codecs, meaning you can make Linux read basically any video format that exists while on the XMB you can only watch videos that Sony oficially supports.
Since Quicktime and Windows Media Video probably require Sony to aquire a license to oficially support them, it's likely Sony will never bother to suport it (unless there's some really high demand). As for the other codecs, well, they're not that popular and common.
So in the end Sony will only support codecs for video formats that they use on the videos that are on the PS Store and other more common formats like mpeg. Linux on the other hand will read anything you want, so long as there are codecs programed for it.
